Generate a protein structure cartoon

Generate a protein structure cartoon from a PDB code or SCOP domain identifier, or alternatively from an uploaded PDB file of your choosing. A variety of options are then available to tailor the resultant diagram. Further information about each of these options is available by hovering the mouse cursor over the help links on the right-hand side of the form.

While the advanced options allow some control over the layout, in the event you are not satisfied with the automatically produced diagram, then you should download the SVG diagram file. This file can be opened and interactively edited in either Dunnart, the constraint-based diagram editor used to produce the automated layout, or in Inkscape, the open-source scalable vector graphics editor.

Enter a PDB code (e.g. 1QLP) or upload a PDB file to generate a cartoon from. If you enter a PDB code and no upload file, the PDB file will be from a server copy of the contents of the PDB, updated weekly. A SCOP domain identifier (sid, e.g. d1qlpa_) may be entered instead of a PDB code. In this case the SCOP domain will be retrieved from a local copy of the contents of the ASTRAL SCOP 1.75 PDB-style genetic domain 95% sequence identity filtered subset, if it is in that subset. If you upload a PDB file, the cartoon will be produced from that file. The maximum size of an uploaded file is 10MB.

Use whole structure results in the entire protein structure being shown in a single diagram. If you instead choose to decompose into domains then a separate diagram will be produced for each domain and you will be asked on submission which you would like to view.

DSSP will use the DSSP program to define the secondary structure of the protein and find hydrogen bonds. STRIDE will use the STRIDE program to define the secondary structure of the protein and find hydrogen bonds.

Cartoons are generated in scalable vector graphics (SVG) format by default and shown in an interactive webpage. This option enables additional features such as panning and zooming, hover text showing the residues in SSEs, and an interactive 3D view provided by Jmol. You can also download the SVG file and then view or edit it with Dunnart or Inkscape.

If your browser does not support SVG, you can select a PNG (bitmap) file option instead, which will cause the cartoon to be rendered to a PNG format bitmap on the server.

Likewise, PDF may also be selected for viewing and downloading. This format is not pre-generated in the database however, so it will be generated for you and hence will not be available instantly.
